How Do You Prevent Over Discharge?

Im PRETTY sure it caused by the voltage getting too low, and when the driver tries to boost, there just ain't enough juice and it stumbles, then catches up. Something with the batteries. I think.

My best guess is that the battery, after the driver pulls the joice, sags under the working voltage of the driver, and then driver shuts off. After that, battery recovers, surface charge gets little over working voltage, and it starts all over again.

That can't be good for the batteries and driver.

Also, is it just me, or is there, between the pulses, diode does not shut off, rather appearing to give off LED emission?

Yes, it's right.

That chip have a limited hysteresis difference, between shutdown and startup, so the "recall" of the battery when the load is disconnected, is enough for restart it, and it flash.

Yes, it does seem to LED. Temporaraly. It scared me the first time it happened.

My question arose when I seen DTR using unprotected all the time, and Larry's 18650s. I would like to get some, but I am nervous I would accidentally over discharge.

Toaster;

There is nothing to be nervous about.

Any respectable "brand-name" #18650 cell,
will not be hurt by occasional discharge below 2.25 to 2.5 VDC.

Long before then, the cell has delivered ~99% of the power stored,
so it can't deliver any appreciable power.
